Actually, in this context, the skull and crossbones represent the burial place of Adam. Early Christian tradition held that the crucifixion occurred over the burial place of Adam. By extension it also represents the resurrection and Jesus' triumph over death and the salvation and rebirth of mankind with Christ as the new Adam.

But "Dread Pirate Jesus" is funnier.
